    Right now the only option appears to be ESU Loksound decoders. They have a 6-cyl turbo 539 which would be appropriate for S2's and S4's. They apparently used to have a non-turbo 539, but they don't show it on their site anymore.

    Don't be too put off by the tether. You can put jacks around your layout, and unplug and plug in as required. While the wireless is very nice, you pay for that convenience. Either will work just fine with your Atlas locos.

    Yep. You're not going to get an off-the-shelf fix for that. Either find a beater off of Ebay, or try getting a replacement from Bachmann. It's a cheap, toy-level loco, from before Bachmann cleaned up their act. Best thing to do is put the cab back on, dust it off and set it on the bookcase.
